The PAF 5 GEDCOM export produces _UID records (for each individual) that get imported into FH.
One way to prevent this is to remove them, prior to importing into FH. This can be acheived at the Windows command prompt, like this -
FINDSTR /V _UID old.ged > new.ged
- which tells Windows to copy the contents of old.ged into new.ged, ignoring all lines containing '_UID'.
Tested using Windows Vista and FH 3.1 (free edition).
