Hi

I have been doing a lot of work over many months updating and fixing lat/lons for many Places.

My Map\Cache folder now has 121,000 files! (small PNG map images)

1. Is this likely to create a performance issue if they keep growing?
2. What would happen if these cache files were deleted? Would the mapping routine just recreate the ones it needs each time?
3. I have customised lat/lons for most Places - where is this customised data held?

Those are the tiles for the maps. They won't cause you any problems. If you clear them they will download again as you need them.

To answer your point 3. the Lat/Long are held within the Place records of the Project Gedcom file.
In the Records Window choose the Place tab and they are all listed.
