Website creation with customised css

When FH produces a website I want to be able to change the width of the pages and also the paths for the navigation (without having to do it individually on 6000+ pages). Is there a template file I can amend to do this so that it will put the information on every page in place of the information it currently puts in the <div id="menubar"> in index.html and also in the <head> for the following <link rel="stylesheet" type="text/css" href="fhstyle.css" /> and <script type="text/javascript" src="lytebox.js"></script>
