Is there an option somewhere that I'm missing that allows the user to click a web page image (thumbnail) and be presented with the image at it's original size? I have many large photo's, maps etc that cannot usefully be viewed at small sizes.

Not currently, although you could of course, either add additional pages with larger images, using the multimedia report and adding them to the table of contents.

GEDmill does what you want, if you're willing to consider an alternative method of generating the webpages from the GEDcom. (There are examples on my webpage).

You may want to look at http://highslide.com This is a free (for personal use) thumbnail image viewer that will allow you to click on a thumbnail and see either a larger version of a single image, or a gallery of images. However, it does mean manually editing your individual web pages. It does seem to be quite widely used, and the Editor feature on the site will generate the thumbnails for you, and the code to be included in your own page.
