I am migrating from Family Tree Maker to Family Historian 3.0. In attempting to work around limitations of FTM I have created a number of custom facts, which unfortunately show up in the exported GEDCOM file. I would really like to get rid of them completely. Is there any way to do this using FH, or any other tool, without having to delete each occurrence individually?

Yes you can delete sets of facts (events or attributes) throughout the file. You need to use a custom query to do this. Define a query to produce a column (in the Result Set tab of the Query Window) that shows all the facts that you want to delete. Then select them all and click on the Delete key.
If you're not already familiar with Queries I suggest you read Chapters 12 and 13 in 'Getting the Most From Family Historian' (accessible from the Help menu). See especially the section 'Delete Multiple Fields' in Chapter 12 which covers what you're wanting to do. The section 'Select Multiple Cells' in the same chapter, may also be helpful.

Thank you. That was just what I was looking for, and did the trick perfectly.
