When the zip is created for backup purposes does it do the linked objects as well? The reason I am asking this is because I have lots of zipped up folders that windows says are blocked.

No. FH only backs up the .ged file
Remember how ever unless you change it each file is named with the date and time of the backup.
Some versions of windows can't open the FH zips directly, but the zip files can be opened using the FH restore command.
