I've seen the other post to set up the 'step' relationship but, to complicate things, the children of one of my ancestors later took their step father's surname.

With FH any person can have as many names with separate sources and notes.
So I would suggest adding a second name with a note detailing the change. In addition you could add a custom event showing the date when the name changed.
