Hi,
I've transferred several Ancestry trees (some overlapping) into PAF, added some records from PAF and cleaned up duplicate individuals using PAF.

Finally, I uploaded a single GEDCOM from PAF (from the combined tree) into FH.

Surprisingly, this worked pretty well!  I can trace the direct line just fine.

Except:

I've got duplicate sources.  And I am wary of changing the records too much, for fear of losing information or otherwise messing up the file.

So, a couple of questions:
* OK to just delete the duplicate facts?

* anyway to do a global 'notes' delete?  They are full of statements that start '1 UID'

* I'm still looking, but I'd like to find a description of how individual records/sources/repositories mesh together?

You can use Split Tree Helper to delete the notes

Duplicate Sources can be merged using the Edit/Merge Records, this means you should not lose any important information.

I am not sure how you got the 1UID in to your note records, but it's probably because you went via PAF. If they are really in the note text and not (as I would expect) separate fields you can hold on till V5 comes out and use the plug in for search and replace, or wade in with a text editor and do them now.

If they are separate fields you can use a query to select them and just select the cells and delete them from the query result window.
