I have created custom queries to show who I have birth and death certs for, using the event source note. Marriages are not included in the event drop-down for custom queries. I have tried 'family as spouse' source notes but it does not appear to work.
Where do I go from here?

You can get the marriage for an individual, just drill down through family as spouse to the marriage event.

You should end up with
INDI.FAMS[1]>EVEN-EVENT[1].SOUR2[1]

as an alternative if you are doing separate queries for each cert, why base the query on Families.

Do you only use Source notes and not proper sources?

An alternative is to use flags to denote having BMD certificates, as well as maybe census entries. I also have a 'tentative' flag I set when I record details of an individual but still have some doubt about them, and need to remember to investigate further.

I does mean that you have to remember to set the flag when adding source references (eg to certs) but once added it's then easy to produce reports and/or add indicators to diagrams, to see at a glance which ones you have (or not). I've tried to prioritise on getting certs only for direct ancestors, and created a custom version of the ancestors diagram to show which I have.

Thanks for your replies.
I finally found what I was looking for in INDI.FAMS>MARR.SOUR.NOTE2
This is because I record the PRO Source in 'Where within etc', the info from the cert in 'Text from Source' and then in 'Note' I put 'Copy of ____ Cert'.
It was this path which I was trying to find.
