I've just started using Gedcom census but neglected to type in a reference code. Is it possible to add a reference code via Family Historian?

Yes.
If you are using default settings and recording method 1, the reference is recorded in the title of the Source that GC creates.
So it's simply a matter of finding that source in FH and editing its title. You can either go direct to the source from the records window if you know what it's called,or find an individual in that census event and open the source pane from their property dialogue.
If you're using method 2 , GC records reference in 'where in source', which again you can edit from the source pane of that individual's property dialogue.
