I use Ancestral Sources Method 2. After submitting I've been going in and adding a link to the Citation: Note section.
I just wanted to make sure I was missing a way this could be done when using method 2 (the note box doesn't show when using method 2).

Ancestral Sources does not customize the Citation Window field displays as that is an FH feature.
Anyway, the Citation-specific Notes are shown in the Notes tab of the Citation Window.
So it is only your user choice that you wish to Customize Citation Window to show those Notes on the Citation tab too.
You should only need to perform that customization once as it is a global FH change.
I don't understand why that should need to be repeated after each use of AS.
Just make sure you choose the correct Tab mode of Main (generic) or Main (template) depending on the type of Source.
