Duplicate facts — event & attrribute

My conversion from RootsMagic has resulted in some facts, for example, "illness," which appears in the custom fact set twice, once as an event and once as an attribute. Should I be combining them using the Change Any Fact plugin?

Yes. You probably need to change all the Events to Attributes.
It happens because some of your Illness facts have a value (Attribute) and some don't (Event).

Tip: Before running the Plugin, use Tools > Fact Types and Edit... the Illness Event to change its Label to Illness Event so you can tell the difference between the two custom facts. Otherwise, they will both be identically named Illness.
