I've started looking at the functions outlined in the application helpfile and how they can be used, but I am having problems locating the list of fields used with them e.g. %indi%, %ind.deat.date% etc.
I'm aware they are available on the query window but is there a comprehensive list in a document/webpage anywhere with explanations on what they represent?

There is no single document/webpage that comprehensively lists all the field data references.
Many of those data references will probably not be used in your data and could be confusing.
You can only use functions and data references in fields that support expressions.
Almost every such field will have a Data Reference Assistant (DRA) button on the right such as << Insert Data Ref.
Those DRA are similar to the Fields on the left of the Query Columns tab.
Each DRA list is comprehensive in the context of the expression and only lists what is valid.
So if only Individual records are allowed then only %INDI...% fields will be listed, but if only Family records are allowed then only %FAM...% fields will be listed.
The entries in the DRA lists should be very similar to the matching fields shown in the All tab of a Property Box or in the Records Window.
FH is based on the GEDCOM v5.5 specification, so familiarity with that will be useful.
