Unless anyone knows differently, I don't think you can save partway through.
If you look in the Help under 'Features of the Merge/Compare Dialog' you will see at the end of that article a tip for dealing with large files.

I believe the item %FACT.AGE% is an age entered in the property box rather than a calculated age - so if you haven't entered the age for the fact concerned, the field will be null.
